It should be safe, but to be honest I would really advise against doing so. Firstly, all radio's even RX only radios will emit some interference from the crystal, and while unlikely it could interfere with the planes radios. Have you had a look at what the spectrum looks like in a program like SDR# or GQRX? See if it really is overloading there first.

If it's overloading your options are to turn down the RF gains in GNU Radio, use an attenuator or FM filter.

I did some tests with 10x R820T's and 10x R820T2 dongles. At max gain on 1090 MHz the R820T is on average about 0.5dB more sensitive which seems to fit well with your results. Not sure if the headphone output would work as it may cut off digital frequencies. Look up how to add a discriminator tap to your scanner.

There's no antenna tuner in the RTL-SDR and this type of thing can't be done in software. An antenna tuner will definitely help reception by reducing the SWR, but it is not 100% needed unless you really want the best reception possible. About your Windows install, if you install a driver to interface 1, some programs (I think SDR# does this) will actually default to try and use that device...which is the IR LED remote control interface on the dongle (not used for SDR). You need to make absolutely sure that there is no WinUSB driver...

Have you tested that you are receiving the signal properly with a program like GQRX or SDR#? Check to see if the signal look good and strong, and not overloaded first. If its too strong it may not work. PLL not locked is a normal error, it just means that that particular frequency could not be locke...
