While listening to a station, I noticed that the upper graph will decline to around -45, and then a pulse appears a frequency lower. If I move to that frequency of the pulse, the pulse happens again at a lower frequency. I doubt that has anything to do with the repeater

This is a strong signal which is causing the SDR to overload and generate images. If you search around the spectrum you should be able to find where it is strongest, which is the true frequency it's broadcasting at.
You can then look into making filters to filter it out.
